Long time for constructing phylogenetic tree-reg

Hi, I am trying to run PopPhy-CNN with my data, after three days still, it's in the pruning tree step.
My desktop is ubuntu 20.04 with 64 GB ram.
I am new to data science and AI, anyone can help me in this regard.
