Going forward you recommend Bakta as the "modern version of Prokka"...
I must agree that Bakta is a very good tool ... for bacterial genomes!
... But I thought I should mention that it still cannot fully replace Prokka, because it does not handle archaeal genomes very well. In fact it currently does not even reliably recognize archaeal rRNA genes! This is a big problem for comparativeness when analyzing MAGs & SAGs from metagenomes/samples that contain archaea as well as bacteria.
For these kind of analyses I (and I guess quite a few others as well) will still remain dependent on prokka for now...
